You need to tell me the whole story like what's your contact, why you want to stop the payment, is there any misconduct by them or you are not in position to pay your money or any other specific reason for stopping the payment.

You can stop payment of your cheque and let them file the complaint . On later stage we can take a defence that we had no liability to pay the said cheque amount as the said was given as security that the complainant used it against accused in fraudulent manner .

There should be some reasons from your side, why you want to go with a stop payment option:

but if have clear all his dues in account book, and no liability is pending from your side then you can go with the stop payment option.

but if have not, then there is a chance that the party can go in the litigation.

before stopping the cheque you should file a complaint in nearest police station for getting the secuity cheque back. and then get a DDR (fir) for missing of a blank signed cheque and then stop the cheque issued by you along with copy of DDR
