You can write them a mail requesting them to delete you personal credentials like PAN Card, Aadhaar Card details etc. submitted to them at the time of internship application moved to their office.
They shall oblige to this mail. If they don't do so, if someday you are finding yourself in a darker situation because of this organization you can always show this email and prove your innocence.
In fact you can also send them a mail by way of registered post asking the same. Contents of email and registered post should be same.
For your information, it is mandatory for any company to keep the details of all those employees who have approached them for job or internship and have been taken on board. And in this whole process PAN card submission is mandatory as per law. No application would be accepted in today's era without PAN card details. That's why they have asked for your PAN card details and nobody does anything with someone's PAN card. Government keep tracks of all thing on their own. So relax.

You need not worry as the company cannot misuse your PAN Card details for any purposes whatsoever. In case the company does so, it's liable for criminal action. However you have not given the full details of your case.
