Double citizenship when traveling

I hold 2 passports and have my Indian Visa in one, and my UAE resident visa in another one. I’m traveling to India from UAE and have my medical insurance linked to my UAE Visa, which is in a different passport to the one I’ll use to enter India. Is this an issue in the migration office? Thank you.
