I won the case, incomplete agreement of sale deed civil matter, need to refund petitioners amount, how to refund amount, Through court deposit or direct petitioner I can pay with a receipt.
depends on the judgment, see the judgment fully, there will be the mode of payment to other party with interest or without interest, in any case i can tell you after seeing the judgment copy, usually it will be by demand draft, but to be precise check with the order copy.

You can give the amounts to the petitioner through the demand draft or the cheque and as well obtain a receipt of the same.
