I got married at arya samaj mandir in indore and I got marriage certificate from aryasamaj, I want to register my marriage certificate at registrar office , can I register in mumbai registrar office
If you want to do register marriage then it can be done at any city in a collector office under special marriages Act . You need to contact a counsellor there who shall prepare documents for you people.

You have to obtain the marriage certificate from the office where you have got married.
You may inquire at the local municipal office however it is advisable to apply at the place where the marriage was solemnised

No, you cannot register your Marriage in Mumbai unless you made Mumbai as your Permanent Place to reside. You should now have to approach Registrar of Marriages of Indore to get your Marriage Certificate.
