Depends on concerned police investigation team. But if 100 different marksheets are involved then must be 100 FIR. It also depends how many of them lodge FIR with police

If place time preparation of marksheets
Is at a single instance then all cases shall be connected.
If it differ or varies and subsequently he has prepared marksheets on different time&locations then different cases shall be registered and will be connected.

If some makes false marksheet he will be prosecuted for making fake stamp using counterfeit seal of authority and The offence is non bailable and will be registered under section 467,468 ,471 IPC such offences are against the state.

If a person makes 100 false and forged marksheet and this happened in one transaction then 1 case file against that person.
