As per your query,

Before offering you the job, the government asks for a character certificate of the prospective applicant. The Character certificate is issued by the local police station upon going through the criminal record of the concerned person. In your case if the case is still pending, there might be some problem for obtaining the government job.

Have disclosed this to your employer? If not did you have option to select YES on the relevant question in the Government FORM?

You are lucky to get this job as the status of your case is under trial. As soon as the case's verdict is against you then the your employer may ask you explanation for the same.

Do not worry if you want your job anyhow then there are School Tribunals, State Administrative Tribunal in almost all the district where you can file case against the employer.
