Company issue credit after the cheque got bounced, can case be filed

If cheque deposited is 15 lakh, and cheque bounces. Case under 138 negotiable instrument act filed, and later company issues credit not for 3lakhs. Can this case run under 138 ?

Yes, a case under section 138 Negotiable Instrument Act can be filed in the appropriate court. You can issue a legal demand notice through advocate and if he doesn't respond to notice and pay the amount you can file a complaint under section 138 of Negotiable Instruments Act. check that all is done within limitation period as required under Section 138 to Section 142 of Negotiable Instruments Act.
