Two flats shown as one in completion certificate.

We bought 2 1bhk flats ina scheme near pimple saudagar. One flat on my name and other on fathers name - agreements registered in 2009 when flats were under construction. We have two separate agreement (and index 2), two separate electricity meters, two separate property tax bills on separate names but recently we got completion certificate from builder (dated 2011) which shows only one flat instead of two. Builder justified as these flats were joined at the time of inspection and hence completion certificate shows it as one flat. Will it cause any issues for sell or loan transfer ?

Yes this will cause a problem when you sell the property.  

Further if you executed seperate agreement then builder ought to have given seperate completion certificates and possession letter. We suggets speak to the builder and resolve the matter amicably.
