Yes. According to Hindu Marriage laws marriage is must for initiate registration a duly married coule can I apply for registration. If you have gone through this process means if you have got married you can apply for registration because Arya marriage has its own legal validity, FIR does not bar.

If both of you are major and fulfils all requirement of Hindu marriage Act of 1954 as given under section 5 of the Act ,then your marriage will be consider valid ,but number of times Honable court has taken different view ,my advice is you can go for court marriage for safer side !As far separation after Arya samaj marriage is concerned ,no one can separated you if both are concenting and adult as per law .
