Government properties claimed as lost in two different cities

A Delhi-based office colleague had given a written complaint on 30 Jul 2015 to my office in Ahmedabad that certain government properties issued to him were left in my car when he was with me in Ahmedabad during Apr-May 2015 and that I have refused to return them back to him. 02. A charge sheet has been issued to me by my office on 28/10/2016 wherein the above issue has been included as one of the articles of charges among others. 03. However, an RTI reply received from his Delhi-based office a few days back evidences the fact that the same Government properties have been claimed to have been lost AROUND CENTRAL DELHI on 12 May 2015 as per the FIRST INFORMATION REPORT of Delhi Police dated 18 May 2015. 04. Please let me know how do I proceed in this issue.

I don't understand what you mean by charge sheet has been issued to you. Is it a departmental enquiry they have started or has an FIR been registered againat you? In either case, if the same properties have been reported stolen on the date you mentioned, then the police will have to give a 169 report stating the charges against you to be false. If not, there a various ways and means to get you out of the matter.
