We bought a property at 50 lakhs and the previous owner feels he has got bad deal. Now they want us to pay a little bit extra. We have already completed the registration process and deed has been created. Though we have agreed to pay them extra, we need to know if the extra pricing can also be altered on the deed that we agreement papers/ will it affect any stamp duty liabilities ?

yes,of course. if the price will be increase or decrease in registry then stamp duty as well as other charges like one percent will be increase or decrease accordingly and one more thing that alteration in deed will also have some cost

But they denied to answer mentionening that I belongs to an Affiliated Institute that is why they can not share the details.
