You can apply for a govt job but normally most of the departments keep result held in abeyance awaiting the final outcome of the case. Even after one is finally acquitted of a criminal charge by the court the screening committees of the departments are at liberty to examine the details of the charge and the circumstances leading to the acquittal like whether the acquittal is because of lack of evidence or the prosecution witnesses turning hostile and so on. Even the Hon'ble Supreme Court has held that acquittal by a criminal court may not be a conclusive decision to accept a person in govt service, it will depend upon the facts and circumstances of the case.

Disclosure of involvement in any criminal cases is paramount in an application for a government job. That being said, nothing prohibits your application at this stage, since you have been acquitted by the lower court. However, in the event the acquittal overturned by the High Court, the same will have ramifications on your application/appointment, as the case may be.
