If you will resign then also enquiry will continue. As the enquiry will be of whole fraud not only about your role. Your role will  be one part of enquiry. You need to provide more details like about your role and who was responsible for verification and whether the amount was recovered and what is the loss caused and then I can respond. In Departmental enquiry one need to very careful about the procedure being followed.
