What are the consequences of extending visa

Dear Team, Few months back, during the business trip in Luxembourg, I returned before the Visa expiry but did not take "Duration of Stay=90" into account mistakenly. As a consequence, I returned by 94th day and now I want to pursue my masters in France, I got admission from one of the top university. But I am afraid about my Student Visa being rejected because of previous overstay. I need an expert advice to handle this situation.
