How to file a missing persons report after 3 months?

Husband of a woman near my town filed a complaint stating my son(29) and his wife(30) ran away after 3 days of my son's phone was off as he was working in different city. Since then I and my wife have so much torture by police. Somehow I missed to file a complaint about missing son. Recently that husband and some other people beat me in the public saying I am involved in this case. I went to police with a lawyer to file a complaint about the public assault and also missing son. But police did not file a complaint. They said we can't because it is too late since my son is missing(3 months) and they warned the husband about the public assault.
You give complaint they are not allowed you can file PCR for Enquiry with reason for delay ...under criminal procedure code..even you can give complaint on higher authority also..I would like to say better go to higher authority as soon as possible
