What can I do legally, if someone is embedded my YouTube videos on their website for commercial purpose?

You can get it removed for breach of copyright and also claim compensation. The entire duration from the date of upload till it's removal, you can ask the violator to pay and also ask them to remove the video from their website. in the alternative, you can ask them to give you credit for the video on their website and claim royalty for it.
