I HAVE FILED A WRIT PETITION THRU E-FILING PORTAL OF SUPREME COURT. However, I am unable to pay the fee due to Server Issues of Supreme Court . I have made repeated attempts which have produced no result, each attempt is blocked. Registrar is asking to submit thru Registry Counter. There will be no change in diary number if you filed through Registry counter in hard copy.
You have to make ensure that wile submitting requisite court fee you mention the diary number in which you are filing the same.

You can submit the hard copy of court fee at the filing counter against the same diary number. The diary number will remain same as it was generated by the computer initially at the time of filing your writ. make sure to mention your diary number at the refiling counter where you submit your hard copy of court fee. If they ask you to submit your court fee at section 1B then make sure to mention the diary number as well.
