Procedure to obtain employee benefits in case of having two names

my father has two names one is personal and other is as employee he got aadhar card as personal name how can he get employee PF and DA without aadhar they wants aadhar has same name as their records if the name have to be change then my study certificates will effects what will do?

Hopefully your father has followed the gazette process while adopting 2 names.
If he has not done so, he can publish a gazette notification to state that both the names belong to single person(your father) and have the names published in gazette so as to reflect that both the names belong to same person.
Once it is published in the gazette, then all of the identity proof's (PAN, Electoral card, Aadhar, employment records, property title deeds etc) shall stand harmonised and fully integrated for uninterrupted use.

It is very complex situation. You can not change office record name now. your father employment is private or Govt? How much is PF amount?.If it is small amount it is better to forgo rather than facing problems. If it is private organisation then you can try with affidavit and Gazette notification.
