Can we file a case after expiry of the cheque?

Yes you can file 2 cases. First suit for recovery of money can be filed by paying court fee in civil court and second you can file a complaint before jurisdiction court under section 156 (2) code of criminal procedure a private complaint refering mattter by court to jurisdictional police pay them and settle matter.

You can file Money Recovery Court at Civil Court by paying the court fee to recover your money which you have lost by the other party, but you can't file Cheque Bouncing case under 138 N.I. Act if the limitation is expired. Let me know what is the duration means when the cheque was issued whether 3 months time limits is expired.
